Function and Evolution of Repeated DNA Sequences Guy-Franck Richard Wiley-ISTE, 1, PS, 2024
The genome of a living being is composed of DNA sequences with diverse origins. Beyond single-copy genes, whose product has a biological function that can be inferred by experimentation, certain DNA sequences, present in a large number of copies, escape the most refined approaches aimed at elucidating their precise role. The existence of what 20th century geneticists had already perceived (and wrongly described as "junk DNA"!) was confirmed by the sequencing of the first complex genomes, including that of Homo sapiens. A large part of what defines a living thing is not unique, but repeated, sometimes a very large number of times, increasing in complexity with successive duplications and multiplication. Understanding and defining the many functions of this myriad of repeated sequences, as well as their evolution through natural selection, has become one of the major challenges for 21st century genomics.

Every cell, tissue, organ and organism is competent to use signs to exchange information reaching common coordinations and organisations of both single cell and group behavior. These sign-mediated interactions we term biological communication. The regulatory system that works in development, morphology, cell fate and identity, physiology, genetic instructions, immunity, memory/learning, physical and mental disease depends on epigenetic marks. The communication of cells, persistent viruses and their defectives such as mobile genetic elements and RNA networks ensures both the transport of regulatory instructions and the reprogramming of these instructions. But how are the different states of the epigenome orchestrated? The epigenetic pathways respond to various signaling cues such as DNA methylation, histone variants, histone modifications, chromatin structure, nucleosome remodeling, and epigenetic interactions. Epigenetic signals are responsible for the establishment, maintenance and reversal of transcriptional states that are fundamental for the cell's ability to memorize past events, such as changes in the external environment, socio-sphere or developmental cues. External signals trigger changes in the epigenome, allowing cells to respond dynamically. Internal signals direct activities that are necessary for body maintenance, and repairing damaged tissues and organs. With the emergence of epigenetic memory, organisms can fix historical and context dependent impressive experiences. Evolution from now on learnt to learn. Learning means organisms can avoid reproduction of always the same. This is key to adaptation. However, inheritance of acquired characteristics is only one of the many examples of the explanatory power of epigenetics. Behavioral epigenetics demonstrates the way in which environmental and social experiences produce individual differences in behaviour, cognition, personality, and mental health. Alan Herbert has played a leading part in discovering the biological roles for a high-energy form of DNA twisted to the left rather than to the right. -Both Z-DNA and the Z-RNA-sensing proteins are critical for protecting hosts against both viruses and cancers. The proteins also play critical roles in the programmed cell death of aging cells. Other types of flipon exist and alter the readout of transcripts from the genome, encoding genetic information by their shape rather than by their sequence. -Many of these flipons are within repeat elements that were previously considered to be just genomic junk. Instead, these genetic elements increase the adaptability of cells by flipping DNA conformation. By acting as digital switches, the different flipon types can alter cellular responses without any change to their sequence or any damage to DNA. -These highly dynamic structures enable the rapid evolution of multicellular organisms. The junk DNA in repeats also encodes peptide patches that enable the assembly of cellular machines. The intransitive logic involved enhances the chance of an individual surviving a constantly changing environment.

Even though life expectancy increased in the last decades, ageing has been considered a strong risk factor for age-related diseases, disability and death. The further understanding of cellular and molecular aspects of ageing could predict the onset of diseases in advance, prevent functional decline and identify targets for interventions focused in healthy ageing. The hypothesis that organismal ageing and dysfunction is influenced by the accumulation of senescent cells had origin in Hayflick and Moorhead results from cultured human fibroblasts. It was shown that fibroblasts presented a limited capacity for proliferation reaching thus the state of irreversible growth arrest (replicative senescence). In 2011, van Deusen et al. showed that p16 Ink4a accumulation was associated with premature ageing in a mouse model and the inactivation of the p16 Ink4a gene mitigated the ageing phenotype. Thus, the cell cycle arrest due to the expression of p16 Ink4a and p21 CIP (cell cycle inhibitors) is the main characteristic of senescence. In addition to cellular senescence, the hallmarks of ageing include genomic instability, telomere shortening , epigenetic alterations, loss of proteostasis, deregulated nutrient-sensing, mitochondrial dysfunction, stem cell exhaustion, altered intercellular communication, and a pro-inflammatory senescence-associated secretory phenotype (SASP). In this book, researchers will comprehensively discuss relevant changes occurring at cellular and molecular levels (human and animal models) based on the hallmarks of ageing. The impact of lifestyle and benefits of physical activity and nutrition will be also discussed. Unravelling cellular and molecular aspects of ageing is crucial for the unanswered questions about ageing and for guiding interventions such as changes in lifestyle, senolytic (kills senescent cells), and senomorphic (interrupts deleterious intercellular communication) therapies.

A brief summary of functionality issues of CPPs, both in vitro and in vivo, is discussed. Therapeutic potential of CPPs and commercial developments are discussed. The present, second edition of this book is the updated and expanded version of the first edition, published in 2019. The development of the field of cell-penetrating peptides in these five years has been obvious and exciting. This second edition of the book has been partly reorganized and comprehensively expanded with the exciting research in 2019-2023. Around 2500 novel scientific articles have become available, most of them are reviewed in the second edition. Additional rapidly growing areas of high impact presented in this second edition are therapeutic developments (Chapter 16) and delivery of oligonucleotides and proteins/peptides (Chapters 5 and 6) including novel reports on genome editing with CPP assistance. In the Twentieth century the living world was divided between prokaryotes and eukaryotes, while mitochondria and plastids were recognised as descendants of endosymbiotic bacteria. However, it is well known that plants respond to numerous biotic and abiotic stresses by morphological, biochemical, and molecular mechanisms. But still there is much more to study about their molecular aspect of interaction between host- pathogens- biocontrol agents that will be helpful in formulation and applications of microbial antagonistic for effective management of phytopathogens. This book attempt to fill this gap in the literature. This book is of interest to teachers, researchers, agronomist, horticulturalist scientists, capacity builders and policymakers.
